Okay can't deny a long story can end up the same story.
Wish stories are constrained by their nature. Wish fulfilment doesn't make a girl or story so it has to back fire... can happen early or late, can be regretted or accepted, given a bandage or fixed... that's just wish stories in general.
Indeed a story is constrained by being a story. There are only a few things to do in a transformation from what I've observed, but the subtle emotions are varied enough for many possibilities. (Also I never tire exploring gender bending ;) )
I will say I don't really get the idea of "slowly swapping", though I hope I'm being constructive.. It's just... from what I've seen it's an identity and body swap... so in the end nothing changes? From a story structure perspective I don't understand how it works. In my stuff I try to be very careful with identity... the moment it's lost it can destroy the relationship a reader has to the character.
Though I could enjoy swaps without loss of identity.
