Maybe going after Karyn right now wouldn't be a good idea. She was still angry at him, and chasing after her would most likely set her off again. No need for any more complicated swaps.
Besides, he'd gone a week without the stone. In that week, a lot could've happened. Jon may have kept the wishing stone on his person at all times, but Caitlyn-as-him might have had other ideas to keep the rock safe. It could just as easily be inside a drawer inside his bedroom.
