Yes, it can be a bit tricky. I've lost my own understanding of all the plots... mainly I latch onto one character, and write about them...
Jon: Found stone, wished for an interesting world... living a mostly normal life as a slug girl.
Following Jon's wish, the entire world was changed. This is due to a celestial alignment, that gave the stone far more power then normal, draining it in one go. The sun light was changed so that anyone exposed to it, would be transformed in unpredictable ways... yet oddly 'familiar ways', akin to mythology (modern, and ancient. The story takes parts of the lives of each people and their general struggles in each situation. (It's a TF soap opera, really.)
Karyn: Knows about Jon's wish, and has supported her...
Brittany: Once aided the previous keeper of the Earth-stone, was pulled into our world to help the new keeper.
It is learned that Jon's stone is one of four elements, The others being Air, Water, and Fire... The Earth element is the strongest for material transformation wishes. The others have prices attached to their wishes, and definitely can't undo what the other has done...
Haru: a kid who now gains visions of the future...
The Enemy: Nebulous, and not all that understanding of what reality is, or the basic concept of life. It is Alien in every sense of the word... existing at the edge of reality, and the paradox between the void of nothingness, and the start of the universe.
The story is mainly about how each person has changed and goes about their lives, rarely do the majority encounter the Enemy... only a few have, mainly by association to one of the four magic girls... who's job it is to deal with the Enemy. Jon himself, has never encountered the Enemy, to my knowledge, but has a magic girl guarding him the entire time...
There's a bit of time travel, closed loops, for added confusion...
I'm not really sure what else to offer without re-telling the entire story from scratch ;)
Anyway I hope you give the story a chance, a lot of love went into it.
