If they want to change the show but keep Jon, maybe make Jon into a family of Karyn, her mother, sister or even a cousin, that way the still are a "secondary character" or maybe Jon becomes Rebecca who in theory should have been Karyn friends, so many possibilities.

I tried to make sure I didn’t go so far as to box the next writer into a corner, if there is a next writer. So I think it’s perfect with leaving it with Jon just starting a wish. The next part could start with it being something extreme, or something mild, or with it simply not completing the wish in front of the viewer so that they’ll have to guess what he asked for, possibly for several chapters.

Decided to play with the psychological effects of the Syndrome, particularly the deep connection and empathy between the two new twins. At the moment, because she was prepared for the change and Rose wasn't, Lily is exerting far more influence on her new sister and that's affecting how she reacts to her rapidly changing circumstances.

Some of that will be addressed in the next chapter to a degree. Part of it comes down to the fact that they're exchanging minds not physical brains, so whoever is in Leonard's body will become as smart as he was, if not as knowledgeable. It's a sort of software vs hardware kind of thing and it will extend a bit to muscle memory and so on as well. You're right that this class isn't something that would normally exist, even if the technology for it to happen did, it's purely a result of the stone that people are broadly okay with that. I tried to get that across with Jon, who wasn't mentally affected by the wish, being the one to be the most confused/put off by the whole concept initially.
I suppose some of this comes down to a difference of preference; I prefer a body swap to a transformation personally, particularly if the exchange is uneven in some way. It's interesting to explore a complete swapping of identities both physically and socially. I agree that this can lead to some situations that no real person should have to go through, but these are fictional characters. Hopefully you can still find some enjoyment, and if not, I have contributed to other branches that may be more up your alley.

I wonder if that's supposed to be foreshadowing, maybe the creator anticipated the number of times Jon was going to get turned into a girl.

To be honest, this episode raises some very serious concerns, for example, no matter how detailed the log book is, it cannot possibly go into every detail, also, the point Leonard raised is very valid, if he swaps with someone that lacks his intelligence then his grades will plummet, ruining his life, even more seriously is what happens to Nadine and her partner, their lifestyles are incompatible, morally and ethically it is absolutely wrong to force Nadine to give up her beliefs, no matter how odd they might be, same with Alyssa, how can either of them possibly live the others life without betraying their deepest held beliefs?. This goes well beyond interesting into actually quite nasty territory, I think the basic idea is quite interesting, although, I've never been very keen on Body Swaps, especially unequal ones, however, that is my personal preference. There's some good writing here and it might be fun to see just how this turns out

Except Jon (Juniper) wished "I wish that no one would be able to take the wishing stone from me, unless I willingly give it to them." So it violates what was already wished for for new Jon to wish it away. The only way for it to make sense is if by wishing for it to "disappear" that he just made it invisible and possibly for old Jon (Juniper) to not be able to feel it, but it should at least still be there.

Boldore not really, natural log is still not defined for anything but positive real numbers, because although e^(iπ) is -1, so is e^(5iπ) and e^(9iπ) and e^(-3iπ) so the inverse function would need to be defined arbitrarily over a particular range. And there is a function which does this but it is called the complex logarithm or complex natural logarithm.
